The water isnt supposed to go down, it's a filtering system. Turn the valves, then flip the switch at the surface, then talk to the dude to finish the small quest. I decided it would be fun to jump from the top of the cliff into the water, and before I could a rad storm ...It's not always an LOD glitch. This happens to textures that don't even have LOD textures to begin with. For me it happens on pieces of clothing, load screens, etc. The bug that affects the highway, quarry, etc is technically different (but similar looking) to what you might be experiencing.
