In practice, Stellaris does not allow you to combine fleets due to numerous reasons (different types, derelicts). Select both fleets in the outliner, hit G and one fleet will start moving towards the other one, and they'll merge once it arrives. Both of your fleets have to be close in order to merge. Even if they are in the same system, if one is at the far end of system, and the other one in your base, they won't merge. ….

You should have a special project to board those ships, either with a transport ship or a military vessel, iirc. As for your construction ships and science ships, their fleet stance is by default set to evasive -- meaning they will not move through systems with hostile fleets.
