From my understand of the civ 6 mechanics, if war is declared on you you may capture one city free of warmongering penalties. City states and capitals are the exception. Also, if you can liberate cities that helps immensely. The base game is immensely flawed in terms of diplomacy and war. Think early medieval I had -27 Warmonger, by late renaissance that was down to a -13 penalty. They probably have a -1 or -3 to your warmongering, hate you for other reasons but are citing the warmongering when its actually other stuff.
